With a combined best-two-waves score of 15.34 in the final, Clayton-Brown eclipsed second-placed Issac Foran (8.57), third-placed Jordan Liackman (8.43) and Oscar Salt (5.63).
The 16-year-old only returned home last week after competing in the International Surfing Association's World Junior Surfing Championship at Huntington Beach in California.
Representing Australia for the first time, Clayton-Brown made it down to final 16 surfers in the under-16 competition before being eliminated in the quarter-finals.
Surfers in the division faced disappointing one-foot waves. Clayton-Brown had another chance in the repechage rounds but did not progress.
The Tomaree High School student qualified for the Australian team after finishing second at last year's Australian Junior Surfing Titles in South Australia.
He will get an opportunity to secure a spot for next year's world juniors at this year's Australian Junior Surfing Titles which begin at Margaret River in Western Australia on November 30.
Clayton-Brown's 17-year-old sister, Elle, who finished third in the open women's final of the Mattara Surf Classic at the weekend, will also compete at nationals.
Both will surf in the under-18 divisions. The duo qualified for the event via the NSW Junior Shortboard Titles in July, where Mike finished second in the men's final and Elle finished fourth in the women's final.
The two siblings are making a serious impression on the domestic junior surfing scene. Mike sits 10th in the World Surf League's Oceania/Australia men's junior tour rankings, while Elle is not far behind at 20th in the women's junior rankings.
Hunter cricket finishes second
The Hunter School Sports Association's secondary boys cricket side fell agonisingly short in the final of the NSW Combined High Schools Cricket Championship to finish the tournament in second place.
Played on the North Coast at Grafton and Yamba, the tournament was contested by 10 regional sides.
South Coast (8/133) edged past Hunter (130) to claim the final and championship title in a tight contest that went down to the wire.
Hunter had beat Western, Sydney West and North West to reach the final.
Angus McTaggart, of Merewether High School, and Jeremy Nunan, of Dungog High School, were selected in the NSW first side.
Merewether High's Edan Brichta, Lambton High's Cooper Lennox, Warners Bay High's Zane Pearce and Hunter Sport High's Matthew Somerville were picked in the NSW second side.
