On his fourth lap of Sunday's 20-minute session, Waters stopped the clock at one minute and 10.1095 seconds (1:10.1095) to give him the No.1 spot for the upcoming top-10 shootout.
Waters finished ahead of seven-time champion Jamie Whincup (1:10.1281), who was the quickest in practice on Friday.
Scott McLaughlin (1:10.1484), the 2018 and 2019 title holder who was second in Saturday's opening race at Newcastle, was third in the last qualification for the year.
Rounding out the grid will be McLaughlin's teammate Fabian Coulthard (1:10.3128), Tim Slade (1:10.4107), Anton de Pasquale (1:10.4308), James Courtney (1:10.4053), David Reynolds (1:10.4522), Scott Pye (1:10.5362) and Lee Holdsworth (1:10.5545).
Saturday's race winner Shane van Gisbergen (1:10.7626) finished 18th and missed the top-10 shootout, making it difficult for Red Bull Holden to reel in the 143-point advantage of Shell V-Power in the team championship.
