The incident occurred about 9.15pm on the night of December 8, at the fast food outlet located in the town centre.
The 32-year-old man, from the northern Perth suburb of Carramar, has been charged with disorderly behaviour in a public place and doing an indecent act in a public place.
Esperance Police Senior Sergeant Justin Tarasinski said police were able to identify the alleged offender and a vehicle associated with the incident.
Snr Sergeant Tarasinski said following inquiries, police pulled over the vehicle and the man was subsequently charged.
According to police, there were other customers in the store including women and children.
The accused is expected to appear in Esperance Magistrate's Court in January, 2020.
