Callinan had won his round one heat but was then third in round two to drop into the repechage section of the men's draw.
He won his round two repechage with a best two-wave score of 15.34 to top Argentina's Jose Ignacio Gundesen (12.93) and Guatemala's Élder Vega (5.26). World No.1 Gabriel Medina didn't register a score.
Callinan then lost his next repechage heat, finishing behind Costa Rican Noé Mar McGonagle (11.70) and Portgual's Miguel Blanco (11.23) with a total of 10.93.
The event is part of the selection criteria for the Tokyo Games and all surfers hoping to feature at the sport's Olympic debut this year most compete at El Salvador.
Callinan is the Olympic reserve for the Australian men's team, behind Owen Wright and Julian Wilson, after finishing equal 14th on the 2019 championship tour.
The teams event in El Salvador is to come.
