Best injured his ankle in the first half after getting caught awkwardly in a Latrell Mitchell tackle but stayed on the field until just after the halftime break before being forced off.
The club will now be sweating on the results of scans that will determine how serious it is.
The Knights trialed only 12-10 at halftime but the Bunnies always looked like they had their opponents measure without dominating after halftime.
Souths winger Alex Johnson had a field day, scoring a hattrick of tries but the Knights effort was a vast improvement on their performance against Parramatta last Sunday.
The Knights got off to their customary slow start, conceding the first try after just three minutes.
It came in the set after fullback Tex Hoy put down an Adam Reynolds bomb to put his side under all sorts of pressure close to their own line.
Souths made Hoy pay with the Knights' right edge defence easily exposed as winger Johnston crossed untouched for Reynolds to convert out wide.
It was the eighth consecutive game the Knights have let in the opening four pointer.
Souths repelled everything Newcastle threw at them soon after with the Knights enjoying three straight sets camped on the Rabbitohs line without being able to get across.
Then centre Best absolutely butchered a certain try midway through the first half when he failed to position his winger Dom Young after bursting clear with only Latrell Mitchell in front of him.
But he made up for the error very soon after when he gave Young a passage to the tryline with a slick pass after taking a cut-out ball from Jake Clifford. It was the giant Englishman's first NRL try in just his second top grade game.
Clifford's conversion missed but the Knights trailed just 6-4.
A dubious penalty that saw prop Jacob Saifiti ridiculously placed on report cost the Knights field position and led to Souths' second try and a 10-4 lead eight minutes from halftime.
Again, it was Newcastle's awful right edge defence that was exploited with Johnston scoring his second untouched again off a Cody Walker pass.
But the Knights hit back immediately off the back of Clifford's skill.
He took the ball to the right and chipped over the Souths defence early in the tackle court with Kurt Mann planting the ball down for his side's second try after Johnston failed to push the ball dead-in-goal. Clifford converted for a 12-10 scoreline at the break.
The Knights lost Best early in the second half and only a few minutes later, Johnston went over for his hattrick to extend Souths lead to 18-10.
When Jaydn Su'A scored a fortunate try from a kick ricochet midway through the second half to take the score out to 24-10, it was a long way back for the Knights.
