The adopted Novocastrian will meet Medina in the last 16 at Tsurigasaki Surfing Beach on Monday (2:36pm, AEST) after securing the third of three available spots from the second round.
Wilson scored 11.27 to finish behind fellow world-tour surfers Leonardo Fioravanti (12.53) and Jeremy Flores (11.37) but in front of both Leon Glatzer (10.43) and Leandro Usuna (9.67).
The 32-year-old, who splits his time between Merewether and his native Queensland, caught eight waves during the 30-minute period with best rides of 5.5 and 5.77.
Wilson's highest individual effort came with around three minutes remaining and involved an aerial maneuver, improving his total by 0.44 and keeping rivals at bay.
Earlier on Sunday he missed the chance to secure safe passage through to the round of 16, finishing fourth in his Games opener.
"I'm pretty proud. Absolutely. I'm a proud Aussie right here," Wilson told reporters about becoming an Olympian.
Fellow Aussie surfers Owen Wright, Steph Gilmore and Sally Fitzgibbons are also within reach of the quarter-finals.
