The adopted Novocastrian, who splits his time between Merewether and native Queensland, fell 1.33 points shy of the Brazilian's total in the round of 16.
Wilson (13) recorded a best wave of 6.83 with his 13th and final ride, but it wasn't enough to reel in Medina (14.33).
The 32-year-old opened with a 6.17 but Medina trumped that with a first score of 7.50.
The one-on-one encounter at Tsurigasaki beach was delayed by over an hour.
Medina now meets Michel Bourez in the men's quarter-finals on Tuesday.
