The all-rounder joins last season's wooden spooners after two summers with University, featuring a T20 title in 2017-18.
"Over the last few years, Nathan has established himself as a top all round cricketer in Newcastle and as such we look forward to the depth of knowledge he brings to his new position," the Waratah club posted on social media.
"Huddo prides himself on giving it his all on the cricket field and this trait will serve him well leading WMDCC on the field.
"As a club we congratulate Huddo on his appointment to the first grade role and look forward to a prosperous 2019-20 season and beyond."
The left-handed batsman and left-arm orthodox spinner was previously with Waratah between 2011-12 and 2013-14.
This came either side of time at Toronto, where he initially played from 2008-09 to 2010-11 followed by a second stint from 2014-15 to 2016-17.
He takes over the captaincy reins at Waratah from Scott Mackenzie, who has held the top leadership role since 2015-16.
Hudson has recently teamed up with current Waratah all-rounder Jonty Durrheim in the Newcastle representative ranks.
