Newcastle largely dominated the tight F3 Derby, with the Mariners' Mitchell Duke snatching the points with a scrappy goal in the 92nd minute.
The Jets looked sharp from the outset as they piled pressure on the Mariner's backline, forcing them to counter-attack.
Jets wide-men James Virgili and David Carney were creating chances, and newly-signed Edson Montano had a goal disallowed for offside in the 36th minute.
The Mariners' goal came from a set-piece deep into added time, as Duke bundled the ball home off his knee.
Jets coach Phil Stubbins described the loss as "cruel", and the result takes the Jets' record in Gosford to just one win in 17 matches.
Newcastle face David Villa's Melbourne City at AAMI Park, October 19.
