Vujica made his A-League debut for the Jets in the 2016-17 season opener and has made 48 appearances in three years but has been frustrated by a lack of consistent game time.
The left-side specialist has made 11, 21 and 15 appearances in each of his three seasons in Newcastle.
The Herald understands that the 22-year-old, who has played three games for the under-23 national team, has been in talks with the new Melbourne franchise.
"Ivan is a top professional and has been a terrific servant to the Jets," Jets coach Ernie Merrick said in a statement. "Unfortunately we weren't able to offer Ivan the guaranteed game time he wants, and we wish him all the best in his future endeavours."
Vujica moved back from Croatia, where he played in the Dimano Zagreb youth team, to join the Jets.
"Newcastle is a city I love, the people have always been fantastic to me, it's a great playing group and I'd like to wish everyone at the club the best of luck in the upcoming season," Vujica said. "I've really enjoyed my time playing for the Jets."
Vujica was stuck behind Daniel Georgievski, who has joined Wanderers, for the past two season. The arrival of Matt Millar is likely to see Johnny Koutroumbis move from right fullback to the left.
