Newcastle opened brightly on Saturday with an 18-10 win over the Wests Tigers in their first game, then suffered a 21-8 loss to Brisbane hours later.
Needing a win against Melbourne on Sunday to qualify for the knockout phase, they bowed out after a 20-10 defeat.
It is the first time in three Auckland Nines campaigns that the Knights did not reach the quarter-finals.
